Proficiency is earned whenever you damage an enemy. Then put your points into those two attributes, do the missions, buy mystic arts and reset attributes again. You can reset your skill points via a book of reincarnation (purchased at blacksmith). To get the mystic arts for magic / ninjutsu you need 20 attribute points invested in magic / dexterity.
Completing the dojo mission tied to your weapon unlocks the mystic art. To earn the mystic arts you need 500,000 proficiency with all 5 weapons (sword, dual swords, spear, axe, kusarigama).
